World number three McIlroy, 26, struggled to a 72 to finish four over par, one shot outside the projected cut at PGA National.
The Northern Irishman carded four birdies but found water on two par threes to run up a double bogey on the 15th and a triple bogey on the fifth.
Rickie Fowler carded another flawless 66 to lead by one at eight under.
Fowler had four birdies and no bogeys for the second day in succession and is a shot ahead of fellow American Jimmy Walker.
Overnight joint leader Sergio Garcia had three birdies and two bogeys in a 69 to lie six under.
